Question

After praying Fajr at a mosque, my uncle recited Ayatul Kursi, engaged in dhikr, and made dua in sujood, which the imam labeled as shirk. Is making Dua in prostration considered a shirk?

It is not an act of shirk; an association of a partner by making dua and a supplication in prostration. How can it be so as one is prostrating and making dua to Allah Most High? It is an act through which one can get closer to Him than any other. See the video answer below.

Abu Hurayra (Allah be well pleased with him) narrated that the Prophet (Allah bless him and grant him peace) said, “The closest a slave is to his Lord is while he is in a state of prostration, so increase your supplications [therein].”
